Potential protein isoforms reveal additional information on biomarkers obtained from RNA-Seq data

Abstract
Translation, as the second step of central dogma in molecular biology, is a process for transforming mRNAs into amino acid chains. An open reading frame (ORF) is a continuous sequence of codons that begins with a start codon and ends with a one of the stop codons. Finding ORFs corresponding to a given mRNA transcript, is an important step in reconstructing protein isoforms, which is vital for better understanding of RNA alternative splicing effects in diseases like cancer. In our approach, we developed a tool for finding all six frames corresponding to a given mRNA sequence and identifying finding the corresponding ORFs from RNA-Seq data. The ability to process several transcripts in batch mode, makes this tool an ideal software, when dealing with protein isoform prediction for a large number of transcripts. Moreover, the proposed tool is able to find both known and novel protein isoforms from RNA-Seq data.
