Measuring the average shape of transition paths during the folding of a single biological molecule

Abstract
Significance Transition path shapes encode key information about folding mechanisms because they represent the sequence of microscopic motions followed while traversing the critical transition states within the energy barrier separating folded and unfolded states. However, they are technically challenging to measure and have not been observed experimentally. We present measurements of transition path shapes, determining the average shapes for the folding of DNA hairpins. We find that time domain averages are sensitive to instrumental artifacts, but extension domain averages match the dominant path shape predicted theoretically for diffusion over a 1D landscape. Path shape variances reveal sequence-dependent changes in the diversity of transition paths, suggesting that multiple parallel pathways through the transition states can be detected simultaneously in a single molecule.
