Abstract

This paper presents a novel, end-to-end machine learning approach to predicting chromosomal compartments using deep convolutional neural networks. These networks are able to achieve accuracies up to 80% using only one-hot encoded reference sequences as input. This input design differentiates our networks from a competing approach that requires carefully engineered features. Results are presented for both human and mouse cell lines at varying stages of differentiation and in healthy vs. abnormal cell types. Network software is made publicly available on GitHub for other researchers.
