This chapter deals with specialized techniques needed to make molecular simulations feasible. It discusses methods dealing with the details related to the initial setup of the system (the initial conditions), the nature of boundary conditions confining the molecules, and the treatment of short-range and long-range forces in the simulation (in a manner that reduces the computational burden). When simulating a collection of molecules, the shape and size of the container in which they are confined, the so-called simulation cell, must be specified. To model a macroscopic system, we overcome the size/molecule number limitation of simulations by applying periodic boundary conditions to the simulation cell. The physical nature of the intermolecular forces between atoms rescues us from the problem of calculating the infinite number of interactions between atoms in the system and image cells. The chapter also discusses Ewald summation methods for long range electrostatic forces as well as simulation of rigid molecules.
