Microbiome analyses are used to assess the diversity and abundance of microbes within a sample. Amplicon and metagenomic sequencing are the most commonly used methods and are untargeted, discovery-based methods that provide a snapshot of the whole community. Amplicon sequencing is useful for profiling who is in the community, and metagenomics adds functional predictions. By identifying the small molecules resulting from metabolism, metabolomics provides direct measures of how the microbiome is functioning. PCR-based diagnostic panels have been developed for chronic enteropathies and provide quantification of biomarkers. Using different approaches to characterize the microbiome, different insights about these complex ecosystems are obtained.
