Genetic Analysis of Stemphylium Blight Resistance in Lentil Interspecific Recombinant Inbred Lines and Advanced Backcross Population

Abstract
Stemphylium blight caused by Stemphylium botryosum Wallr., is a foliar disease of lentil. It affects the productivity and milling quality of lentil crops, mainly in South Asia and Canada. The molecular basis and metabolic processes that mediate resistance to stemphylium blight are not well understood. The main objective of this study was to identify genomic regions and metabolites associated with resistance to stemphylium blight in Lens ervoides interspecific. In the first study, a total of 182 genotypes of a lentil advanced backcross population (LABC-01) developed from the cross between L. ervoides interspecific line LR-59-81 (donor) and cultivar CDC Redberry (recurrent) were genotyped by exome sequencing and evaluated in three environments for stemphylium blight reactions. Quantitative trait locus (QTL) analysis identified four minor loci contributing to stemphylium blight resistance on lentil Chromosomes 2, 4 and 5. In the second study, marker trait association analysis was performed in four QTL regions identified in the LABC-01 population and genome-wide using 101 diverse lentil accessions selected by stratified random sampling from a lentil diversity panel. Six SNP markers were associated (P < 0.05) with stemphylium blight resistance within the QTLs regions and nine SNP markers outside the QTL regions on Chromosomes 1, 2, 3, 4, 5, and 7. Marker validation was carried out in the third study with four SNP markers associated with stemphylium blight resistance using recombinant inbred line population LR-26. No markers showed significant association with resistant or susceptible phenotypes. The last study involved untargeted profiling of metabolites of four lentil genotypes inoculated with S. botryosum isolate SB19, for which leaf samples were collected at 24, 96 and 144 hours post-inoculation (hpi). Mock-inoculated plants were used as negative controls. By contrasting the metabolic profiles of SB19-inoculated and mock-inoculated plants and among lentil genotypes, 840 pathogenesis-related metabolites were detected including seven S. botryosum phytotoxins. Metabolic pathway analysis revealed 11 pathways including phenylpropanoid and flavonoid pathways that were affected following infection of lentil. Hierarchical clustering revealed 54 metabolites including six phytotoxins that clustered genotypes into two main groups, indicating their association with resistant or susceptible phenotypes. The metabolites and pathways contributing to a better understanding of the metabolic processes associated with stemphylium blight resistance were discussed.
