Abstract
These are M. tuberculosis FASTQ reads from two BioProjects (PRJEB50582 and PRJNA1338723) that can be used to test the MAST pipeline. The three genomes with accession numbers starting with SRR are from targeted-amplicon NGS on the ONT; hence, lineage detection will not be possible given that only AMR genes were sequencedThe two genomes with accession numbers starting with ERR are from Illumina SE WGS; this will output AMR mutations if present and lineage designation. This is a proof-of-concept that the pipeline detects lineages as long as the mutation in the gene is covered by sequencing.NOTE: Replace or copy the content of the patient_info.csv here to the one in the pipeline repository, as this would use the mock patient data to generate the word document report at the end of the analysis
