R-loop Modelling Using Lattice Polygons

Abstract
R-loops are RNA-DNA hybrid systems formed during DNA transcription. We explore two approaches for modelling possible 3-d R-loop conformations using self-avoiding lattice polygons. The first represents the 3-d conformations by using a 2-d projection onto a square grid and the second models the 3-d conformations by using polygons in a tubular sub-lattice of the simple cubic lattice. We will explore the theory and the application of these models towards studying R-loops. The ultimate goal is to explore the effects of DNA sequence and supercoiling on R-loop conformations.
