Abstract
On postnatal day 15 (P15) total RNA was extracted from whole brain of WT and NR3A KO mice bred on a 129/SVJ background. cDNAs were synthesized from these RNAs, labeled with amino allyl first, then subsequently Cy3 or Cy5. Reversed labeling was also performed to control for dye-specific binding of microarray cDNAs. The labeled cDNAs were hybridized to a mouse cDNA microarray (NIA mouse 15k, Ontario Cancer Institute). Genes whose expression levels were different between the two samples by more than 2-fold were identified and subjected to further characterization including Q-PCR and in situ hybridization. RT Q-PCR Total RNA extracted from brains of NR3A KO or WT mice at postnatal day 15 (P15) was treated with DNase (Ambion) for 30 minutes at 37°C to remove contaminating genomic DNA. The DNase was inactivated and removed according to the manufacture’s protocol. The treated RNAs were then used as templates to generate cDNAs with reverse transcriptase superscript II (Invitrogen) at 37°C for 1 hour. RNAs bonding to the newly synthesized cDNAs were removed by RNase H, and the synthesized cDNAs were ready for the Q-PCR. The primers were designed using a web-base program: Primer 3
